there are two here for scrap, whether you want as stock or not.
if you use 551 movement it will remove stock as scrap. so I think you are first doing the GR and them removing them as a scrap. in the end you will not have any stock or record.
so if you enter the scrap qty in confirmation then also it will serve your purpose of tracking. because when you enter the scrap qty in confirmation it will not generate stock.
but if you want scrap as stock in system then enter the material as a negative qty in bom. and when you do the GR it will generate the by product stock with 531 mov type.
it will serve two purpose, you have the stock and track.
